Monterrey appeared on its way to the finals after taking a 2-0 lead on goals by Jared Borgetti in the 53rd and Chilean striker Humberto Suazo in the 63rd.
Argentine Matias Vuoso began Santos' rally in the 77th, leaving Arce to equalize with a dramatic header.
The Warriors had the second best record in the Mexican Clausura behind Chivas and now face the "Blue Machine", which reached its first championship series since 1999 on Saturday with a 1-1 draw against San Luis.
Argentine midfielder Eduardo Coudet opened the scoring in the 31st, but Paraguayan striker Pablo Zeballos equalized things in the 78th minute, giving Cruz Azul a 2-1 aggregate victory.
The Mexico City club will play for its first title since beating Leon for the 1997 Invierno title.
"This is the biggest thing, this people deserved and needed this," Cruz Azul midfielder Gerardo Lugo said.
Cruz Azul will host the first leg of the finals Thursday at Estadio Azul in Mexico City, with the second leg scheduled for Sunday at Estadio Corona, in Torreon.
Borgetti gave Monterrey the lead when he dribbled past a defender inside the box and beat keeper Oswaldo Sanchez with a left-footed shot. Suazo was left unmarked inside the area on his goal, converting a cross from Jose Joel Gonzalez.
But Santos capitalized on mistakes by Monterrey' goalkeeper Jonathan Orozco. Vuoso punished one to score and Arce pounced on a rebound given up by Orozco to equalize.
