Beckham ended the scoring in second-half stoppage time with a 70-yard shot into an empty net for his fourth goal of the season.
D.C. United rallied in the second half, with Jaime Moreno converting a penalty and Luciano Emilio also scoring.
United trailed 2-1 at halftime before Moreno tied the game in the 70th minute after Marvell Wynne fouled United's Santino Quaranta.
The decisive goal came two minutes later when Emilio scored off a rebound in front of the net to beat Toronto goalie Greg Sutton.

Chivas has won consecutive games after enduring a five-game winless stretch. The Rapids entered the match leading the Western Conference but have not won consecutive games all season.
Jesse Marsch scored his third goal of the season just before halftime, taking a pass from Justin Braun inside the penalty box before beating Rapids goalkeeper Bouna Coundoul.
Chivas extended its lead to 2-0 in the 79th minute on a header by Jorge Flores, but the Rapids answered a minute later when Scottish striker Tom McManus blasted home his second goal of the season from 30 yards.
Dallas got immediate dividends from a change of coach, as Marco Ferruzzi led the Texans to a home win over Real Salt Lake thanks to two goals in the last ten minutes by Dominic Oduro.
Second-half substitute Oduro scored the winner a minute into stoppage time, when he dribbled around Nat Borchers and fired home.
Ferruzzi took over the team when Steve Morrow was fired Tuesday, following the club's 5-1 drubbing by Los Angeles.
